GMC Topkick fuel filter plugging…

I have a 95 Topkick with the a 6.0L fuel injected engine. A mechanic friend changed the fuel pumps and it was running great. Then it started bogging and dying when you wanted to actually move. It started and ran great at idle. I blew the fuel filter out and it ran great again. There was a lot of red rusty crap that came out of the filter. Friend brought another new fuel filter out and it ran great but the same problem developed. He said it looks like a thick paste/film plugging the filter and was wondering if maybe the passenger side fuel pump was bad for a long time and the fuel lines got rusty or gummed up somehow. It appears the passenger tank pumps fuel to the drivers side and the drivers side pumps it to the engine. The drain plugs were removed and the fuel tanks rinsed out plus the new fuel pumps have screens/strainers on them. Wondering if anyone has had the same problem or suggestions on what it could be? There seems to be a lot of the red rusty crap when we take the fuel filter off.
